Goku's enemies might be powerful, but Superman's enemies are not pushovers and challenge Superman, not only in power, but also in morality and ideals.

Goku has the better fighting skills because we has mastered several martial arts. Supermans fighting skills on the other hand are almost nonexistent. So the edge goes to Goku.
Superman's weakness to Kryptonite is never treated consistently across media adaptations. In one adaptation, a small rock of Kryptonite is enough to cause him pain, while in another he can still fight while being surrounded by Kryptonite.
Goku's character has been well received by publications for manga/anime and other media. In 2015, the Japan Anniversary Association officially declared May 9 as "Goku Day"!
